Aha!
I think this isn't a general Pi problem - the Pi in question is embedded in a bigger device, and the folders are created by that device's 'plugins' system, and it must be doing something funny. Somehow (but I'd still like to know how) it is blocking execution of scripts in folders the plugin system has created. If I fake a plugin called something else, scripts won't run within the 'something else' directory, whatever that name is. Renaming the folder presumably bypasses however it is doing it.
