In terms of "Keyboard Settings" not working, it would appear that squeekboard is attempting to launch the gnome control center instead of lxinput.
@spl23 has made https://github.com/raspberrypi-ui/squeekboard publicly visible so I'd appreciate it separate issues could be raised there.
