Hi, if you look at something like rpicam-jpeg (here), the idiom for changing the actual sensor resolution/mode seems to involve stopping the camera (and encoder in your case), doing a "teardown", then re-configuring the camera and restarting everything (no closing/re-opening). Maybe give that a try?
