That's correct, but just to avoid another forum registration - RetroPie's start-up script for EmulationStation is in /opt/retropie/configs/all/autostart.sh, you can replace the existing start-up command with the command line you're manually entering now. Do note that while the EmulationStation may start in the correct rotated position, emulators started from it might not and you may have to adjust them also.you should ask that question in retropi forum, shouldn't you? Is you screen in portrait mode?
RetroPie doesn't do much over what the OS provides, but in this case the rotation parameter for the video passed to the kernel will only apply to the text console. Any graphical application which starts (be it the a desktop/window manager or an application that directly used the DRM/KMS API) will not automatically have the rotation applied - hence the poster's command line parameters that were added to the applicaion (in this case, EmulationStation).To be honest I have no idea how retropi deals with screen rotation but would start by adding a video mode with rotation to kernel command line
