For option 1 you should probably have an orderly shutdown procedure that sets the external hardware (sensors, actuators, etc.) to a known state before powering off. Or, you don't care, and set all the devices to a known state at power on, like the homing function on a 3D printer. This second option is probably preferable as it will accommodate the case where power fails unexpectedly. When you turn it back on everything will get reset to a known state.
2&3 are mostly personal preference, or dictated by what else is happening in the company or on the product roadmap. A web gui is nice because it can be viewed anywhere. Although, perhaps certain functions should be restricted to the local web browser.
